Drupal has a links add on and you can follow the discussion of that here:
http://drupal.org/node/44199
I don't like this method, and am considering writing a new module for this in the near future.

I will put in $10 towards developing a flexible and scalable links directory that is easy to maintain and edit. I have over 600 links that I would like to have in a directory and the current system just isn't user friendly enough to put in that many links. I would like a way to import links from a cvs file and use AJAX for editing them on the fly. (I know that is asking a lot, but hey, that's why they call it a wishlist) I would also like to be able to have a logo for each link and not have it look funny if there is no logo. Anybody else have any requirements for a links directory for vbDrupal?

You might want to bump that question to the drupal.org site since it's more of a general drupal feature.
I'm using the weblink module on my site for the links. That ofcourse makes a node for every link. It might not be a great solution in case of 600 links. A directory like listing like dmoz does might be nicer.

I am putting $10 as well towards a good directory for this.
I would like to have email confirmation of submission and acceptance.
Defiantly something like this:
http://cardraft.com/main ran by http://www.dew-code.com/
and http://vbulletin-directory.com ran by http://vbulletin-directory.com/

You can also use the Content Construction Kit (CCK) module together with the CCK Link module, to create a simple and flexible directory system;

I too would very much like to see phplinkdirectory integration module and am willing to contribute to its development.

for phplinkdirectory integration, it would probably be best to ask the question at vb.org or even at phplinkdirectory
